My wife is Japanese, she is from okinawa japan. We are planning on going back, in about two to three years.Is it too early to apply for a Visa now.

yes - I think the cert of eligibility is only valid for a year, and it only takes a month or so to get it, so I would wait until about 3 months or so before you are ready to move to Japan. |
